  Manzanillo, Mexico is about 165 miles south of Peurto Vallarta. There is a bus station located just north of the airport in Puerto Vallarta with bus schedules. This is probably the most inexpensive and easiest way to travel to Manzanillo.

  Not sure I'd let it spoil your plans, but Puerto Vallarta is set in a more tropical, southerly region of Mexico and so experiences a rainy season starting in June. Can't promise you no rain, of course, but given that you'll be there in early June, think you'll be fine. The more predictable precipitation in PV starts to pick up July through August.
