The Vatican is understandably one of Rome's most popular destinations, so this place is always busy. However, to avoid the worst of the crowds you should definitely avoid the summer months. The best time of year for general peace of mind will be the (relatively) quieter winter months, also the best time of year for scoring off-season travel deals to Italia. There's a really informative article from the UK's Telegraph newspaper outlining the best ways to experience the Vatican, including saving the big sights like the Sistine Chapel for late in the day as the crowds begin to ebb.
