I have no idea where a good place to stay that is down town. I am in a wheelchair. Can we stay in Boston and then go to Philadelphia or a neighboring city?

Most hotels these days offer wheelchair access. There are some great hotels located in downtown Boston. The Park Plaza Hotel, Nine Zero Hotel, and Westin Boston Waterfront are all wonderful hotels close to the main attractions.
If these Don't make the cut, visit http://travel.aol.com/travel-guide/Boston-hotels-Massachusetts-United+States:34-amty-Wheelchair+Access-sort-rating-desc-1 for a list of hotels that offer wheelchair access.
You should be able to travel to Philadelphia without much worry. If you choose to take the train over flying, note that Amtrak is wheelchair accessible.
